Lyla's mandatory End Phase mill effect activates while Skill Drain is face-up.
Negating the effect (not the activation) means it does not activate again. Lyla's End Phase effect resolves under Skill Drain's negation and does not repeat.

If a monster activates its effect on the field, but isn't face-up on the field when that effect resolves (EG, Lonefire Blossom tributing itself), that effect is not negated.
